The whole-genome survey of Acer griseum, its polymorphic simple sequence repeats development and application

Background: Acer griseum Pax is an endangered species endemic to China with both ornamental and economic value. However, the lack of information on its genome size characteristics hinders further work at level. Methods: This paper applied bioinformatics methods predict patterns A. genome, providing important basis for formulating whole-genome sequencing scheme. study also characterized simple sequence repeats (SSRs) griseum, laying foundation development application genome-wide SSR markers. In this study, PE150 was performed by BGI MGISEQ platform, files were analyzed K-mer method estimate characteristic GCE software. Results: The finally determined be 739.63 Mb, heterozygosity ratio 1.33%, repetition 65.68%. A total 825,960 loci identified in assembled sequence, primers successfully designed 526,020 loci. To verify effectiveness these primers, 100 pairs randomly selected synthesized, 81 amplified target fragments. Fourteen good polymorphism principal component analysis 31 individuals from two populations, showing favorable PIC values. According findings, SSRs might identify genetic variations based geographic areas. Conclusion: It suggested that Illumina + PacBio assembly strategy should used due high rate genome. addition, batches laid a in-depth population structure maintenance mechanism which helpful effective conservation sustainable utilization germplasm resource.
